Battery isolators are a nifty gadget allowing the charging of multiple
batteries, while isolating the loads placed on the batteries. The
problem that I think you have is the paired series batteries. I don't
know if they make combiners, or isolators, that will allow you to
charge them individually at 12v, and you're not going to get 24v. out
of your engine system without modification.
I would try West Marine, and Bass Pro Shops (both online), to see if
some genius EE came up with a solution. There is also a newsgroup
rec.outdoors.fishing.bass which is populated by die-hard fishermen who
have tweaked their boats to the max.
