Use a hole saw.

A couple of things to worry about (we'll think of more):
Look carefull at what you might drill into- wiring, piping, a tank, finish
work, etc. It's easier to pull a wire harness aside than to re-splice it.

Determine if the deck is cored. If it's over 1/4" thick, it is, and you
need to seal the core. Depending on what the core material is, techniques
vary.
